The forward's eleventh goal arrived soon after the restart when he timed a run perfectly to break clear of the defence and then place a shot beyond the goalkeeper.
That goal ended the visitors' hopes of making a comeback and instead Forest scored again when the excellent McAtee scored from a penalty after a foul by the unfortunate Bence Otvos inside the box on Dan Ndoye.
The Europa League knockout phase play-off draw takes place on Friday, 30 January (midday UK time), where Nottingham Forest might face either the Turkish side or the Greek club.
"It's more than the scoreline, there was that atmosphere about it. I want these guys to do collectively well, the whole squad," said Forest boss Sean Dyche.
"This is another stride forward, but it is a positive step."
Jesus has been a revelation for Forest in European competition this term with half of his eleven strikes scored in the Europa League.
His brace also means he has got three goals in his previous two outings and the prospect of a challenge for his position in the forward line could be providing motivation.
Italian forward Lorenzo Lucca was recently signed on loan and he was watching this game from the directors' box.
That may well have been on the striker's mind as he was impressive against the opposition, delivering two excellent finishes and overall being a constant threat to the opposition backline with his pace and movement.
The forward was not the only one in catching the eye, with McAtee producing his finest display in a Nottingham Forest shirt since signing from Manchester City in the previous transfer window, while Dan Ndoye also performed well.
These encouraging performances will give Forest some renewed optimism as they switch focus to pulling further away from the Premier League relegation zone when they host their London rivals on the weekend.
"The minimum requirement is a reaction," added Dyche.
"I've never questioned their work ethic or their loyalty or honesty. It is just about displaying your ability.
"McAtee was very good and Dan Ndoye was incredibly lively. Jesus got another two and these are positive indicators."
